Don't you think it would be great if you could travel like a local? What if you could travel only with minimum items in your backpack, without dragging heavy luggage around? Yes, you could by leaving your suitcase somewhere safe, taking indispensable items out of it whenever necessary, and move around Japan like a local. Even better if the luggage hold service is convenient and less expensive, right?
You can ask for your luggage being held at the hotel of your stay. They might hold it for a little while, for example, during one day or so excursion. If you come back and stay there again after traveling somewhere, they might hold it for longer days. What about other cases? Here are some options for luggage hold service:

1) Hotels where You Stay (as mentioned above)
APA Hotel (various locations in Japan) is one of the hotels which hold your luggage before check-in and after check-out. You can send your luggage from the airport, at your first entry point to Japan, to this hotel. Making a contact beforehand is required.
2) Coin-lockers (at major stations) (Japanese: コインロッカー)
This is convenient and less expensive, but only limited numbers are available. Large-size luggage cannot fit in the available lockers. Usually, you can leave it up to three days (otherwise, there is some chance that your luggage is confiscated unless specified). Here is some info on where you can get lockers at

this info, which guides you there with pictures. It is very useful! Follow the sign of "コインロッカー" at train stations, and you will find the location!
NOTE: The above links on locker locations are given in Japanese, but provided pictures can help you find proper ones. Or when you show the map to Japanese passengers-by, they will read the map for you.
3) Use "Eco Cloak" to find out the best location and price for your luggage
This service is helpful in finding where you would like to leave your luggage. Just type in "check-in" and "check-out" time and your luggage specifications on their website. Sometimes, you have to leave your luggage behind at coffee shops or rental video shops, but the location they find for you is pretty convenient, for example, within a short walking distance from major train stations.
4) Some department stores provide this luggage hold service
Generally, such department stores are located in the heart of major train stations, so you do not have to drag your luggage around. This is a temporary storage option, only a few hours, at most one day, and usually you have to pick it up before their closing time. However, if you plan to buy something there, you can get some discount. For example,
JR Nagoya Takashimaya has its service counter near JR Nagoya Station (hours: 10:00 to 21:00), where you can ask for the temporary hold. 5) Sagawa Express Transportation Company
This shipping/percel delivery company also provides luggage hold service. Some locations, such as Tokyo, Osaka, Kyoto, and recently-opened Takayama, can provide this excellent service. Here are

3 Best Places to hold your luggage
As mentioned above, this is a very convenient place to hold your luggage in Nagoya. It is just outside of the JR Lines Sakura Dori Entrance. Getting out of the Entrance, and turn left, and you will see the famous French bakery, BOUL'ANGE JR Nagoya Takashima in front of you. Then, there are coin lockers on your left and this Takashimaya Luggage Hold Service Center is on your right (the second picture below)

It is located near Sakae Subway Station, which is less than 10-minute subway ride from Nagoya Station. They hold your luggage during their office hours (08:00 to22:00) and for up to 10 days after check-out. Also, you can send your luggage to this Hostel 3 days prior to your check-in date, in which case, you have to contact them beforehand. This place is also good for staying. Please check this out.
